The German becomes the fourth driver to claim 100 podium finishes, joining Hamilton, Michael Schumacher and Alain Prost.
The four drivers behind Hamilton were separated by just over 0.3 second, setting up the promise of an extremely competitive race on Sunday between Mercedes, Ferrari and Red Bull.
The heavy rains subsided by early afternoon, allowing the track to rapidly dry during the third practice session and making conditions safe for drivers to test their soft tires.
Hamilton and Vettel have something else to vie for this year — a chance to pull even with former Argentine driver Juan Manuel Fangio for second place on the all-time championship list.
The Australian GP next weel will be Vettel's 200th race whereas meanwhile, Hamilton seeks a record-extending 73rd pole and a 63rd GP win.
Vettel had the fastest time in the morning session with a lap of 1 minute, 20.396 seconds, two tenths faster than Valtteri Bottas of Mercedes.
