Derk Boerrigter broke the deadlock in the 49th minute, scoring Ajax's first goal of the competition after a strong run by Miralem Sulejmani.
Teenage forward Christian Eriksen sealed the win in the 90th after expertly beating his marker.
Ajax is up to second in Group D, level on four points with Lyon. Real Madrid already has a commanding five-point lead after thrashing Lyon 4-0. Dinamo is bottom with no points and no goals from three games.
